Matlab Deployed Application Plugin

I have created a deployed application using Matlab, and would like to allow end users to write their own plugins for the application. These would be stored in a separate plugin folder.
When the plugin folder is located outside of the mcrCache and I attempt to run a plugin (either m-file or p-code using a call to the function run) I get an error that the function was not located, even though the file specified in the error message clearly exists.
When the plugin folder is located inside the mcrCache, but the plugin directory is not added to the path I get the same error. When I add the plugin directory to the path I get the error "Previously accessible file '/Users/Bruno/.mcrCache8.1/...' is now inaccessible."
Is there some means having a deployed application run an m-file or p-code that was not compiled with it when initially deployed? If so how?

What happens if you just put a "cd" to the folder where their m-file lives and then call it?

I get the same "Previously accessible file ... is now inaccessible."
