a problem in running an m-file

Hello,
I had written an m-file includes a function with two arguments.The data for the two arguments were stored and imported into the workspace. I could successfully run the m-file with Matlab R2006a. I have recently reinstalled my windows and installed a new version of Matlab R2009a. I imported the data that have saved before, and then tried to run my m-file that was ran successfully before(in R2006a). Surprisingly when i wanna run it it can not distinguish the parameters that are already in the workspace and must be sent to it as arguments.Could the changes of the version cause such problem? (i am sure the program was okay and runnable , why i can not run it anymore?)
I would be extremely grateful if you help me

The description is vague. What does "data were stored and imported to the workspace" and "I cannot distinguish the parameters" mean exactly? Do you get errors, if so, which messages?
Without seeing the relevant part of the code, only guessing is possible.
