Can I submit jobs from one platform to a cluster on another platform and will MATLAB and MDCS be able to translate the paths of the files required for that job?

Submitting jobs from across platforms is supported.

How the paths are handled are based on the job scheduler that you are using. For instance, in MJS, there is a field in the Cluster Profile Manager to manually specify files and folders to copy from client to cluster nodes and another to manually specify folders to add to the works search path. There is built in language that will translate those paths across platforms.
