Emma - are you trying to publish (as a pdf) an m file (script or function) that you have written in the MATLAB editor? If so, then please explain what you mean by its not all there and its not in order? What is not all there - the code from your script? And what is not in order - the figures or something that appears when you run the script?

Well that's why you don't type commands that you want to keep into the command window. Bring up the text editor and type them into a text editor window that you can save as an m-file.
