How can I calculate mean square fluctuation of a pdb (proteindatabank) file ?

I have a homework to calculate mean square fluctuation and cross correlation map of given snapshots of a protein by a pdb file. However, I am not sure how to solve it. Because I have searched and found that I should use gaussian network model and Kirchoff matrix to solve the prob. Actually I could not understand how to get gaussiannetworkmodel and the matrix for the given pdb. Is there anyone who can help ?
