When I open MATLAB, I can not click on anything--ie everything is frozen (can't open the file toolbar etc), except for the command line which works perfectly.

Please try deleting the contents of prefdir:
>>prefdir
Navigate to this folder and delete everything.

Which Matlab and OS versions are you using? Did Matlab work before you have changed any detail? If so, which detail? Is only Matlab's interface frozen or other programs also (or: what exactly is "everything")? did you restart the computer already? Did you uninstall/re-install Matlab? Did you install a new Java engine?
Please provide any details.

I just installed a new version of Java and I'm having the same issue. Any help is appreciated.

This topic dates from September 2012, so it is not related to the recent (June 2013) Java issue.
Jeremy, see http://www.mathworks.com/matlabcentral/answers/79489-java-1-6-0_51-breaks-matlab-2012b-and-below for the solution.
