How to perform affine registration of a 3D images?

Sir I'm working with 3D medical image segmentation.I want to perform affine registration in my initial step.Each 3D image consist of varying no of 2d slices.I have 3d image in .mhd and .raw files.I want to have one 3d image as reference and want to align(affine registration) all other 3d images . So pls give me some matlab code for it
