NCBI has an implementation of BLAST algorithm on their website at www.ncbi.nlm.nih.gov/BLAST, which is good if you want to query short DNA or protein sequence against various sequence databases. The problem arises when large sequences need to be BLAST'ed against a sequence database or against each other. The results of such queries can take hours!
Why wait! This GUI downloads BLAST executables to your local computer and allows you to create your own sequence databases that can be queried by a single DNA or protein sequence. You can even BLAST two DNA sequences against each other, in seconds, not minutes or hours! |

This will work on Windows platforms only, but the m-code can be modified to work with linux platforms (this is due to the BLAST executables downloaded, which are platform specific) |
