I have two different .las example files. Both get stuck in infinite loops at line 20. If I comment that section out (I'm not sure what it does) it gets caught in an infinite loop at line 50.

This function fails, if a folder name contains a dot or a file name does not. Better use the ISDIR flag of the reply from the DIR command to identify files and folders. In addition a filename can contain two dots also: "C:\TEMP.user\FILEjpg.bak". Therefore STRTOK is no reliable way to obtain the file extension. FILEPARTS is smarter.

This will most likely not do what you expect: "isempty('copypath')". It check if the string 'copypath' is empty, but it has 8 characters in any case. The same applies for "isempty('pastepath')".

The command FILESEP defines the separator depending on the operating system. It is no mistake to do this manually based on ISPC, but using Matlab's exiting functions is always a good idea.

I think, a not growing progressbar is a bad user-interface. The user has certain expectations when such a common gui element is displayed.

Skipping the first two replies of the DIR command is frequently used. But remember that it is not documented that "." and ".." must be at index 1 and 2. Better determine the indices to exclude by STRCMP explicitly.

The documentation is nice. It will be helpful to add what happens, if a file exists twice in different subfolders. Some example increase the usability also. Is it possible to use a joker like ".*" to copy all files? Should the extension contain the dot?

Did you consider to create a simple call to "XCOPY" or "ROBOCOPY" by a system() call?
