Note that some of the records (i.e. rows) may have shorter lengths. This may be important while assigning the start and end column positions for these rows.

Note that the two curves could also be normalized to the max value of each curve before applying the kstest2().

We just uploaded another readRaw.m has endian-ness, and the zdim/2 fixed:

to be "zplane=round(Zdim/2);"?

And you may need to include Endianness options to the code.
