I had similar issues with GUIs and just had to deactivate visual effects on windows to get it to work properly. More precisely:

Working on Matlab's GUIs might be problematic under Ubuntu (overlapping text boxes, black boxes everywhere, etc). If this is the case, deactivate any effect on windows: System -> Preferences -> Appearance -> Visual effects -> "None".
