Does anybody have any links/tutorials/examples I can look
at to see how I can call Java and Mathematica from within
Matlab?

For Java, type "doc matlab" without the quotes at the prompt, then expand
the "External Interfaces" node on the tree in the left-hand frame of the
Help Browser. One of the items in that list will describe how to use Java
objects and classes in MATLAB.

For Mathematica, I'm not certain. If it supports COM, that same External
Interfaces documentation in combination with the Mathematica documentation
may give you enough information to interface with it. I haven't tried doing
that before, so that's just a guess.
