I had posted a file to the FEX that threw a couple of mlint
messages. I fixed the code causing the messages, then
updated my submission with the new version. However, the
code metrics didn't update. They still list metrics for the
initial file I submitted, not the new version. Is this a
random glitch, or do code metrics never update when using
the "Update this File" option?

I observed that code metrics aren't updated properly as well
(at present they wrongly indicate cloned code in one of my
submissions). But sometimes they are updated somehow at
least, so obviously they are meant to be updated. I suspect
that they apply on the previous version after you have
updated your submission for the first time.
