I have a script file, for example using the mathworks neural networks example

    

      load simpleclass_dataset
      net = newpr(simpleclassInputs,simpleclassTargets,20);
      net = train(net,simpleclassInputs,simpleclassTargets);
      simpleclassOutputs = sim(net,simpleclassInputs);
      plotconfusion(simpleclassTargets,simpleclassOutputs);

All I want to see is the confusion matrix, I do not want the
neural network training to pop up. both unfortuanetly the nntraintool window also will pop up.

According to the reference page for NEWPR:

http://www.mathworks.com/access/helpdesk/help/toolbox/nnet/newpr.html

the default training function for a newpr network is TRAINLM. According to
TRAINLM's reference page:

http://www.mathworks.com/access/helpdesk/help/toolbox/nnet/trainlm.html

there are two trainParams that might interest you, net.trainParam.show and
net.trainParam.showWindow. Change the values of those parameters.
