That is a very general question. What do you consider 'user input' in particular? The only way to stop the user from interacting with MATLAB in any way is to type:

>>quit

at the command prompt then hit return.

If you built a GUI, you could disable all the controls on the GUI
using the set() function.

My problem was that I use the system command a lot and user input kept getting in there. I fixed that problem although now the keystrokes get cached, and they do seem to interfere with other parts of MATLAB (other functions) sometimes. Still looking for a general answer. Not sure there is one.
