Flakey behavior selecting command window under Linux

Subject: Flakey behavior selecting command window under Linux

On two different installations I've noticed that I often click on the command window and am unable to type (like after I've been off doing something else, like zooming in a figure, or typing in a console). There is a highlighting around the command window, but the keyboard doesn't work. I have to click someplace else and then back to get things going. Anyone else had this, or know how to fix it?

Also, I used to be able to use the editor to work on scripts while Matlab was crunching on something. Now what happens is that events from the running script (like figure updates) take the cursor away from the editor window and put it in the command window. If these events happen frequently, it makes it impossible to work. Any ideas on that one? Thanks.
