That wasn't working. I've used ctrl+c to kill a script called from the MATLAB command window, but when it didn't work here I thought there might be something different. My ctrl+c eventually killed the cell evaluation, but it took a couple hours...

That probably means you had a call to a package that does not check for command line updates (BLAS, FFTW, etc...) I would guess this was not a result of the "evaluation by cell mode" but rather the functions being called in the cell.
