But I have one more question to ask:

Where I should put my java jar file. I tried to put it in the current directory then add the path to the classpath.txt, restart the matlab, it doesn't work. I have to use the original directory that Netbeans compiled and saved.

Any suggestions?

Maybe your JAR depends on some other JARs that are available in the original location but not the new one.
