I have a matrix of 100 rows and 6 columns. I want to compare all the rows to each other to see if the numbers are statistically significantly different (eg difference>0.05). Is there a test for this? Multcompare seems like it would work but I'm new to matlab so I'm not sure how!

If your goal is to determine if the rows have significantly different means,
and there's no meaning that you want to attach to the columns (each row
consists of six numbers with no particular ordering to them), then one thing
you could do is run anova1 on the transpose on the matrix. This function
does one-way anova.

One-way anova is based on certain assumptions like the same variance for
each of the 100 groups, and a theoretical normal distribution. Those
assumptions can be hard to test. But this might be a place to get started.
