Subject: MATLAB waits if on different linux desktop ?

Hopefully this isn't too confusing to explain. I have two instances of Matlab running under linux, each in a different desktop in the window manager. I want to let a script run in one desktop while I do work in another. The script updates plots periodically. It looks to me like when I'm on the other desktop, the script will stop until I go back to its desktop, maybe waiting to update a figure? Is there a way around this? It kills my productivity to have to sit and stare at hours long script runs when I could be doing work in parallel. Maybe I'm misunderstanding what's happening, but it goes to a crawl when I'm not watching.
