This script can read AFM image data directly from files stored with Nanoscope 6 software(download openNANO5.m to read Nanoscope 5 files). This version can only read two channels and assumes that the first channel is the topography image and the second channel the error/vertical deflection or phase image. The data is correctly converted into its corresponding units (micro- or nanometer, Volts or degrees).
I strongly advise to verify this for one image with the Nanoscope software. Veeco has changes its file specification slightly in version 6 and if you are using an older version this can result in an incorrect conversion. If the conversion for your version of Nanoscope is incorrect, please try try "OpenNano5.m" and contact me at j.groot@ucl.ac.uk
