Read rotatory encoder and interial sensor using raspberry pi and Matlab / Simulink

Hello there :)
I am planning to read an inertial sensor using the raspberry pi and matlab. The inertial sensor will measure angular acceleration. To have some kind of reference signal, I am planning to read a rotatory encoder, which tells me the rotational speed and therefore (after integrating this value twice) the position (= distance).
What I am unsure about, is there a possibility, to define fixed positions in matlab? I want to do the following: As the raspberry pi reads the inertial sensor (using matlab/simulink), I need to reset the sensor at fixed positions. So the plan would be to check the rotatory encoder for the current distance and reset the inertial sensor as soon, as the definied position is reached.
The rotatory encoder will have a resolution of about 10.000 to 20.000 points per rotation (at about 80 rpm). Concerning the raspberry pi and the inertial sensor, might this be to mouch work for the raspi?
