I am having the same problem too. Did you guys find the solution?
The Pixhawk-R2016b_v2.1_glnxa64-Install executable file does not work, neither by clicking on that nor by typing ./Pixhawk-R2016b_v2.1_glnxa64-Install or sudo ./Pixhawk-R2016b_v2.1_glnxa64-Install. I have also tried checking "Allow executing file as program" in file's properties and chmod +x "filename". Is there any specific package or application needed to be installed on Ubuntu for opening this file? Please let us know of your ideas/suggestions/comments.

You have to install some libaries, after that you are able to run it just as usual. I am not sure anymore which library it was exactly, just try installing those from the matlab-instruction-file for the PX4-Toolchain.
Edit: Just looked it up, you have to install lib32gcc1, this will allow you to run the file.
