Does anyone experience this, where a small blue window appears in the command window and cannot be closed?

Which Linux release are you using, and which MATLAB version?

That appears to be either Centos or Red Hat Enterprise Linux 6 ?

Turn off the function hints from MATLAB Preferences. Run
preferences
Navigate to MATLAB > Keyboard, uncheck Enable function hints. If you want them to appear manually, press Ctrl + F1.

Historically this problem has been connected to using Unity on Linux.
The information there is about empty pop-ups, but the problem with pop-ups not being closable was related if I recall properly.
There have also sometime been really messy displays on Linux due to Java issues; https://www.mathworks.com/matlabcentral/answers/296491-problems-with-matlab-windows-both-editor-and-command-line-windows-when-using-r2016a-on-ubuntu-16-0
