Have you updated, maybe? It appears that changes internally can cause the count to increase without the model itself being changed; there's a complaint from a while back <here>.
It would appear from what can see there that reverting to an earlier release under which the model did run would be the only solution other than upgrading the license which could be quite expensive.

As per it,
There is a limit of 1000 blocks for Student and Home licenses. This also includes blocks used in model references. Blocks in the Simscape Specialized Power Systems library may contain multiple blocks inside each of them which are also counted as part of this limit.
The Student and Home licenses have a limit of 1000 nonvirtual blocks within Simulink. You will either need a Standard or Education/Academic license to have more than 1000 non-virtual Simulink blocks. Refer to the
