I used the Installation Guide for UNIX to configure my system to start the license manager automatically at boot-time. Although I accurately followed every step mentioned in the installation guide, the license manager does not start at boot-time.

This enhancement has been incorporated in Release 2006a (R2006a). For previous product releases, read below for any possible workarounds:
This seems to be a case-sensitivity issue with links created in the run level directories on Suse 9.3. According to Step 6 in the "Editing the Boot Script on Linux Systems" section of the Installation Guide for UNIX the link created /etc/init.d/rc5.d directory should be called S90Flexlm. As the corresponding script in the /etc/init.d directory is called flexlm, the link should be S90flexlm instead. So the command for creating the link is:
cd /etc/init.d/rc5.d;
ln -s ../flexlm S90flexlm
As an alternative you can use the insserv command to install the link into the run level directory. Details on this can be found on the man page for insserv:
man insserv
